One of the most confusing things to Godzilla fans is how the time travel in Godzilla vs. king Ghidorah affected the timeline of the Heisei series. Well, it really didnt do any thing.
If you dont know the plot, in 1991, the futurians, Godzilla vs. King Ghidorah, come back in time to warn the Japanese about the destruction of Japan, which turns out to be a lie. With a group of Japanese people, they journey back in time to 1944, on Lagos Island during World War II. The place where Godzilla was created by the H-bomb out of the Godzillasaurus.
When the send the Godzillasaurus to the Bering Sea is where the headache begins. They move Godzilla there, but it is not the original, but heisei Godzilla before it is created. It remains near death in the Bering Sea until the 70s when radiation from a cold war sub transforms it into the Godzilla from The Return of Godzilla. The people not knowing this wish to revive Godzilla to fight Ghidorah and send a nuclear sub to attack and revive the Godzillasaurus. Godzilla, out of hibernation goes and attacks the sub, becoming the 100 meter tall Godzilla of the Heisie Era.
